Chris Hepler, who worked on Mass Effect, spoke to The Gamer about the Indoctrination theory and said that “we were not that smart” and although it is a theory he personally likes, it is all speculation by fans and not an intentional aspect of the game.
So it seems that all the dots that players have linked over the years and that seem to have been pointed out were completely coincidental and were not set up by BioWare there.
